Add DOI and PMID for all tools used

We need to store the DOI or PMID of each tool Bohra uses to make it easier for users to get a list of software they used and paste into their reference manager (eg. EndNote) so they can cite everything fairly.
Perhaps it could even know which tools an anlysis sused as to not cite things they didn't use.
