To compile the R package to perform differential splicing analysis and make junction plots:
cd leafcutter
R CMD INSTALL --build .
Note you'll need the following R packages: rstan, foreach, ggplot2, R.utils, gridExtra, reshape2, Hmisc, dplyr.
