The problem is that conan downloads its own msys and then executes these commands to configure and build libiconv:

However, MSYS is the wrong environment. MINGW64 would be the right one:
This causes autoconf to be executed in the MSYS context where, for example sys/stat.h is different (more POSIX-like, similar to Cygwin). Afterwards, the compilation is executed with the MINGW64 gcc which of course expects a different configuration, leading to these errors.
Rather than adding /d/.conan/782759/1/bin/msys64/usr/bin
to the PATH, conan would need to use /d/.conan/782759/1/bin/msys64/mingw64/bin
to work inside the mingw64 environment. However, the mingw64 toolchain is not shipped with msys2 by default, so it would need to be installed with pacman
first. But why is msys needed to build libiconv in the first place? Why doesn't conan just invoke autoconf + make?

provides these utilities, without them you will just get no such file or directory

OK, but then there must be some way to tell msys to ignore its own MSYS GCC toolchain and use the compiler settings of the cmake process that spawned it, instead. Something is wrong in that area.
I managed to solve the problem this way:
I installed Mingw-w64 without msys2 from https://winlibs.com and extracted everything to D:/mingw64
Then, I created a new conan profile (conan profile new mingw --detect

Setting CC and CXX explicitly seems to be the key here, because otherwise the MSYS2 which Conan installs to build libiconv is using the wrong (POSIX) gcc.
Of course, from now on you need to use conan install -pr=mingw and the new compiler throughout your project.
I don't know whether this is intended behavior or not. To my mind, CMake/Conan should set the CC and CXX variables automatically before msys is invoked, since they should already know what compilers are used.

Yes, @syncu2 is a colleague of mine and we figured it out together.
I support the proposal to print a clear warning message when CC/CXX are not set. We have been using Conan for MSVC projects as well and never needed to set CC/CXX explicitly, so we didn't expect that leading to wrong behavior with MinGW.
Or even better, make Conan use a msys version without the built-in gcc such that no path conflicts are possible. But I don't know whether such a version is available.
The difference in sys/stat.h
is only one symptome of the wrong toolchain being used. The MSYS toolchain of msys2 is based on cygwin and comes with a lot more differences which can never and don't need to be compatible with Mingw64. So even if the build succeeded, the generated libraries would not be compatible with whatever Mingw64 application you are building.
A solution for people wanting to build libiconv in msys would be a manual build without conan and then packaging the binaries for conan to skip the build in the future. If you are already inside the msys2 mingw64 shell, you don't need the extra msys from conan to build.
