Current software is hard-coded to assign homoplasmic vs. heteroplasmic based on: If allelic depth (FORMAT.AD) / read depth (FORMAT.DP) is greater than 99% then allelic state is homoplasmic; else heteroplasmic.
Change the '99%' to a configurable parameter.
