In the newest version, CiliaQ places the basal body marking in the Skeleton image in a place remote from the beginning of the skeleton.
There must be some coordinate conversion problem when writing the basal body mark into the skeleton image.
Update:
This problem only appears when the image calibration settings are 1 voxel in x,y, and z.
If they are specified in micron, in the same image, all looks fine (see below):
