Simplify board-specific simulation top-levels

The top-level simulation files available in boards/<name>/base_fw/sim are not really used and largely redundant. They will be removed in favour of the boards/sim. A reference top-level dep file will be preserve to set the FPGA architecture specific to the board, in case it is relevant for the simulation.
