linreg / nonlinreg need serious cleaning up

Known issues:

  • relies on /tmp -- parallel job will fall over. Should work in each subject's directory and/or a segmented /tmp directory.
  • the MNI brain from AFNI gets copied into the top of each experimental tree, as it should, but most of the scripts make local copies of the brain as well. This is silly.
  • The qc programs should be easier to use.
  • I'm pretty sure the FSL code is wrong :)
  • We need ANTS modules.

I went over this yesterday and I believe everything is done except for the ants modules. They will get their own issue and I am closing this one.
