Double indicator on dock

As you can see in the picture, I get two lines under the Emacs icon: one because it is an open application, the other one when I go over the icon with the mouse.

This is with amber-theme as both the GTK and the Shell theme. The dock is Dash To Dock. I am testing it on Ubuntu 18.04 (GNOME Shell 3.28.1).

I know you are still working on this theme so I should expect some glitches, but I hope this can be of any help anyway.
