--paths doesn't work on hifi-only asm

If an assembly is generated w/o ONT reads, then a Hi-C run is started on the same folder adding ONT reads, the initial verkko pipeline will complete all the steps ignoring ONT reads but the consensus re-launch will re-compute everything from scratch.

In fact this seems to happen when running only with hifi data too.

And is actually a problem with the --paths option in general. Running on a hifi only asm restarts the process.
