Sorry, I am finding it a bit harder than I thought.
For those comp vs time plots, should it be something similar to this figure in the systems serology paper?
I think, for each time point and each treatment in each plot, we will have all the proteins as scatter... is it right? If so, it will get really messy. Or should I just plot the fitted line to the scatter points?

Is "B" necessary now that we have the heatmap of proteins and the clustergram?

The factorization structure has changed so I'm not sure how much these plots apply anymore. You could do something like Fig. 2F here for time: https://www.biorxiv.org/content/10.1101/2021.07.03.451002v1.full.pdf
