Hi, based on the methods for choosing the knots, the middle left plot Shows that there is a up in the middle, so which knot should I choose? Another qusestion is I got two lineage from the slingshot, how to compare between lineage, is there any functions like the condition test, because the two lineage is like two conditions?

Could you please specify which tradeSeq version you are using? In older versions, there used to be a bug in evaluateK which may explain it.
Our vignette contains an entire section dedicated to between-lineage comparisons.
