Issue reproducing result

Hello,

I am trying to use these scripts to reproduce the results from Abrahams et al. 2019 using data from github. I tried using both the current version of HyPhy and this version 2.4.0-alpha.2. However, I keep getting an error from the file the data_filter-2. The error logs are attached.
