Incorrect 3 prime R1 encoding for SE data

Important TagPileup bug: The 3 prime Read1 pileups for non-paired reads is marking the 5 prime read aspect instead of the 3 prime read aspect. Paired-end data seems okay and this seems to only affect single-end datasets.
