hicCompareMatrices between 2 cool format files

Hello,
I have 2 cool format files generated by balancing algorithm (hicpro2higlass.sh). I convert them to h5 format, and use hicCompareMatrices to calculate the differences between 2 matrices with h5 format.

Do you think I can directly convet the 2 cool format files generated by balancing algorithm to h5 format, and analyze the difference between 2 matrices?

Hi,

you can directly use any cool file with HiCExplorer without any change to h5.

but hicCompareMatrices requires the .h5 format, not cool format, right?

No, HiCExplorer supports cool and h5 for all its tools.
