When running goenrich.enrich.analyze, the user may specify several options to reduce the size of the Ontology such as min category size. It would also be nice to be able to specify which namespaces we would like to search, such as just "biological_process".

Sounds like a useful feature!
Unfortunately I currently don't have time to work on feature requests for goenrich. Feel free to submit a pull request though.
