[Improvement] Save results to correct folder

Rule generate_CN_for_CNN produces an output file Features_reshape_{clone}_orientation_CN_correct0.txt but places it in ./input_user/ instead of ./results/. The script to be changed is generate_CN_for_CNN.R. Additionally, all references to these files in the Snakefile` need to be corrected accordingly.
