From conversation, with the complex nipype brain extraction workflow, when it fails, it might be useful to have a mode that emits reports for significant stages (e.g., skip ImageMaths, but INU, template->subject registration, and Atropos are big ones) as a standalone BIDS app.

@eilidhmacnicol's version of the workflow (that one day should be made the default and unique) has several checkpoints at critical steps (INU and antsAI) that could be the best starting point.

Along the same topic, if we were to hopefully unify nirodents' nibabies' and fmriprep's extraction, these interim reports will be critical to undertake the integration.
