Generalise tree handling

Now that we are using non Ab templates more often multiple things have come up in regards to the trees:

• They should be generated based on blosum regardless of the input scoring mechanism
• There should be a way to not generate the trees
• The randomised root should be seeded to prevent any nondeterministic behaviour
