[BUG] Inconsistent scrubbed fastq folder names

Describe the bug
ONT scrubbed fastq subdir is scrubbed_fastq and Illumina's is fastq_scrubbed. The inconsistency causes issues downstream.

We have discussed this before and decided to copy what ONT does since it's easier to refactor the related code.
