Hi ,
Thank you so much for the package. I'm wondering how to load .bw files and calculate coverage matrix for specified custom regions. I couldn't find this in the documentation. It would be really helpful if I could know how to do this.

Thank you for your interest in derfinder. It sounds like you could use http://lcolladotor.github.io/derfinder/reference/getRegionCoverage.html with files specified and fullCov = NULL.
